Any chance of getting support for Thaumcraft biomes? Right now, Magical Forest looks like a normal forest, Tainted Land looks like a desert, and Eerie biomes don't even show up I think.
Also perhaps the ability to add additional/custom marker icons?

Why MCreator sucks: jcm2606's file (doesn't open a new tab) He allows/welcomes anyone to link the file, so I put it here in my signature for people to know how MCreator functions. I thank jcm2606 (he's awesome) for creating the document/file and I'm just here to spread the word.

How to install:
1. Copy the "AntiqueAtlasExtra.zip" to the mods folder
2. Replace the files "biome_textures.json" and "texture_sets.json" in the folder "config/antiqueatlas"
This is not exactly a texture pack in the sense that vanilla texture packs are, so it won't show up in the list, but it will be in effect immediately.
I did what you said, and made sure all the biome IDs matched up, but the Thaumcraft biomes aren't changing. Eerie still shows a wierd little cliff edge thing, Tainted Lands are the wasteland texture, and I'm assuming Magic Forests will be normal forests.
I don't have BOP, but I'm planning on using BOP biome textures for Erebus biomes, although I haven't been there yet so I don't know if those work either.

They are still not using the correct textures, also I still don't see it as an option in the resource packs menu. I tried pasting those two files into the jar of Antique Atlas itself, and that changed the other biomes, it's only Thaumcraft's that aren't changing.

Zsashas, I apologize for providing instructions that were in fact incorrect and misleading.
You don't need to edit the mod jar, instead the correct instructions are as follows:
How to install:
1. Copy the file "AntiqueAtlasExtra.zip" from the archive to the folder ".minecraft/resourcepacks"
2. Launch Minecraft, go to Settings > Resource Packs and enable the resource pack "Golriths Anqitue Atlas".
How to enable Biomes O'Plenty / Thaumcraft:
1. Replace the file "texture_sets.json" in the folder ".minecraft/config/antiqueatlas" with the one in the archive.
2. Similarly replace the file "biome_textures.json" or manually edit it using a text editor to copy the lines which correspond to the custom biomes from the file "biome_textures.json" in the archive file.
3. Make sure that biome IDs in this config match the actual biome IDs in use in your BoP/Thaumcraft installations. You can use NEI to do a biome ID dump. Change the biome IDs in your "biome_textures.json" accordingly so that they match their intended textures.
Enabling the resource pack will cause the textures to become colored in all atlases immediately.
Additionally modifying the config "biome_textures.json" with the correct biome IDs will cause the custom biomes to be updated in a radius around you as you travel the world with an Atlas in your inventory.

I know that installation should be made simpler and automatic, but until it is, may I ask that you clean up the file "biome_textures.json" a bit? Remove all the vanilla stuff, separate BoP and Thaumcraft, add a couple of comments to help people understand how this is supposed to work, like this:

This is a really amazing mod that beats the default MineCraft maps by a long run! Thanks for much for creating this great mod and continuing to update it!
I actually had a small suggestion for the mod. It would be really cool if you added an option where you could add your own icons in addition to the default ones. Like, have the mod generate a folder where one could place the appropriate size and type image file (.png or whatever) for the icons and then, the atlas would allow you to use those in addition to the default. I really like the default texture pack, and I don't want to change it; I just would love to have more options for icons.
Hey I'm loving this mod, however, My friend and I are playing on a MP server and our cloned atlases aren't updating each other's. I don't know if this is just how it works, that the map data is stored client side?or if clones of the same atlas should be updating between players. (even if we trade atlases, each person only sees what they've explored)
I apologize because this is in fact a bug I simply haven't tested for. All the atlas data is correctly stored on the server, but apparently is only updated on the client while you explore new terrain (which is incorrect and will be addressed!)
In the meantime, here's a workaround: your atlases will be properly synchronized if you disconnect and reconnect to the server.
Hi! In the next update, could you include a way to sign the book or something so it can't be edited? Also, it would be nice if the markers would change scale when zooming in or out.

Snuck that in, although the biomes don't stand out that much against normal forests, it's more their colour variation that makes them noticable.
But, it does show Eeire single chunks with a stone ring/structure thingy, which may or may not actually be there.

You do still need AntiqueAtlasExtra in your resource pack folder.
Make a note of your biome IDs from thaumcraft.cfg
Example:
biomes {
