You should actually be able to manually replace the APIs yourself by copying them from the appropriate mod. With the UE API, I'd recommend taking it from the Universal Electricity core.
LordBlackHole, maybe you should make it known that this is possible? Might make things easier for some people.
You don't need to put it in. In fact, that's kind of the problem. Your game only needs ONE version of the API. If it has two that don't match, the first one it found will be used, and any mods that don't like that version will freak out.
If you'll just let me finish, I've got some code I'm working on that will mean I won't need to put in that API at all, and this problem will go away forever.

Not in the .jar, just in the game. You only need one copy of the API in your game. If you have a copy if any other mod, then you can remove the copy from Core entirely.
Hunted around on the ic2 irc channel for an answer, but through a bit of testing, I find that chemcraftcore 1.5.9 uses an outdated ic2 api. If I put down a nuclear reactor and put any heat vent into it, I crash. Any hope up putting the new api into chemcraft?

Actually, using /usr/bin/java will not see the version that Oracle installs when you install the JRE -- that goes into the internet plugins folder.
And, on the mac, anything you double click uses LaunchD's path -- which runs before you log in (it's actually responsible for logging you in and running Terminal, if you use that) -- so there's no easy way to alter that.
For whatever reason, passing the path to the internet plug-in folder to the minecraft launcher wasn't sufficient. So I just installed the JDK, which put a run-time in the JVM directory under /Libraries, hooks into the /usr/bin/java launcher, and works.

There's no directory named "Chemcraft", and "/" is used to separate directories on *nix systems.
I'm afraid you really can't do anything about it. You will have to change it when the new version comes out, but that might not be for a lot longer than I thought. I have mentioned it on other threads, but I recently got a new job and haven't been able to work on Minecraft at all lately.

Pretty much...the mobs spawn part suck... but the functionality is pretty cool

Ugh. Curse hasn't approved it yet. They're usually pretty quick. I guess it is a Sunday. Geocraft is ready. None of the others yet, I'm working on them.

Liquid Fuels will be ready tomorrow. I spent hours today getting it fixed up. Geocraft and Core will also get bug-fixes, and Snowfall is ready too. Will take another day or two to get the others ready, then I'll start working on the 1.7 update and THEN I'll be able to add content again. Yaaaaay. *sigh*

And, some "good" news:
The Java 7_45 JDK is able to run minecraft 164. At the very least, it starts up, loads a single player world, and lets me look around.
Testing continues ... note that I could not get the 7_45 JRE to work. (What do you mean, browser programs only?)

The JDK is the Java Developer Kit. It only contains the stuff for compiling Java code, not running it.
JRE is Java Runtime Environment, and it is what actually runs Java code.
Hmmmmmmm, when you install the JDK, it also installs the JRE.
Could it be a 32 vs 64 bit issue?
I mean that it's easier to use web technologies rather than create a GUI with Swing.

Pretty much...the mobs spawn part suck... but the functionality is pretty cool
I've spent hours updating threads, so all I'm saying is that you should read the first post and changelog.
