Also thought this was gonna be some sort of underwater exploration mod but I'm still happy with a fishing expansion. Would be really awesome if there was an underwater exploration mod, with ores and everything that perhaps work underwater far more efficient than the "land" ores. I think oceans and rivers would probably need to be much deeper for something like this though.

Forgot to mention this but:
Harpoon fishing! That would be pretty cool to add sometime in the future if you can get it to work.
I think just having a Harpoon that pulls enemies to you when you throw it would be cool, I can't think of exactly how Harpoon Fishing would work mechanically.

Maybe it can function similarly to bows but that's really the only mechanic I can think of that could function as harpooning. Don't know anything about minecraft modding or its code to actually see if the bow mechanics would be anything like it though.
Basically just aim with the harpoon at underwater enemies, and those enemies die in 1 hit and drop an icon of themselves. I'm not sure how you'd get the drop to the player instead of dropping to the depths of the ocean/river. That's all I can think of off hand though.

Well the issue is that would require custom creation of mobs/fish mobs to kill with the Harpoon, the creation of a new projectile (the harpoon), and coding of the entire weapon itself/pull mechanic.
All of which is just one of those "too much coding for too little gain" kinda things.

Your mods is good...i have some suggestion for you:
1. Fishing Rod String should appear...when throw a bait
2. maybe you can make it so armor texture are separated from items png...so we can edit it on our own
3. i think you should make "message in the bottle" text file separated from java class...so we can edit what message will we get...or you can make it so this message is become really important to achieve something
