But I have also one question: if I want to keep my save file and I update my BTB 1.2.3 to 1.2.5, can I just backup my save files and put them back in after putting the jars in minecraft.jar? Or do I have to do more complicated stuff?
Backing up your save works. Just make sure that BTB/BTW are installed correctly before you put your save back in. I've lost so much work because the mod didn't load properly.

It is a problem with pipes and a vertical inventory (if memory serves). It was NOT intentional by any means.
In the mean time, pump the items into the hopper above the millstone. Power the hopper and BAM, same result.

Actually, a question that I do have here: is this happening with the newer horizontal version of the Mill Stone inventory from some of the newer releases of BTW, or is this with the old vertical one?
One of the reasons I switched that around was to hopefully resolve this problem.
Pumping in items through the top, directly into the millstone, I'm consistently filling the first millstone slot, with the horizontal layout.
my tests showed that filling from the top filled the first slot and from the bottom filled the middle slot and both ways failed to fill all
could the problem be that you can only load items into it from the top and bottom unlike with everything else you can load from any direction? because when i send pipes to the top and bottom, it fills the first and second slots but not the third. Maybe it's like when you load a hopper, if you load it from the top it fills the filter spot and if you load it from the sides it loads the inventory.
upon further investigation, prefilling the two slots didn't stop the first or second slot( as it were) from filling up. it could be that somewhere in the code, when the first slot that gets filled up, it doesn't recognize that it's full so it doesn't switch to an unused slot, which then says that the whole mill stone is full which then it starts dropping items out of the pipe as protocol dictates.
as it was said earlier you can run pipes to a hopper and then to a millstone just fine. could be the difference between how a hopper loads into a millstone as opposed to how a pipe loads into a millstone. plus if you do it this way you don't have to worry about possibly overloading the only three slots that the millstone has and dropping items since the hopper will hold the items in it's inventory until there is room for more, a good way to avoid overloading your millstone factory since the game tends to favor one pipe direction over another and you don't feel like putting iron pipes to switch directions on a turntable timer.
After running some tests the conclusion is:
Filling from top: second inventory slot
Filling from bottom: first inventory slot
Filling from any side: item drops, unable to enter millstone
So I'm reporting that as a bug over on the BTB thread.
excessively asked question much? For those too lazy to read the last few pages. Buildcrafts 1.2.5 update no longer relies on ModloaderMP and more heavily on Forge. Since BTB uses modified forge files, who ever took over for Flowerchild needs to find what changed in Forges architecture and make the appropriate changes in BTB. I hope this is accurate and will alleviate any more unneeded questions.

As it turns out. This project has been completely abandoned, as is no longer going to be updated due to repeated update questions. I am sorry I had to inform you of this horrible news that broke with the latest update question from yourself.
