Right so I've decided to bite the bullet and finally start working on a map. I've wanted to for a while - just never bothered to yet. All the tools I know of should make this a lot easier :).
So today I just spent ten minutes or so designing the world for my map. I decided to take a part of the pokemon world map and incorporate it in to my series. There will be a few differences of course, I just needed something to go on.

All the new updates have given me TONS of ideas for minigames, parkours, puzzles and other things. I'll probably build this in the snapshots until 1.8 officially comes out. I'll update this post with more things later.
If you are well versed in Norse mythology there was a sacred tree that in it's trunk contained a world, under it roots contained a world and there was a realm of life above the tree. Depending on how massive you wanted to make the tree, you could really do a lot with it.
Fair warning with trees, the super big ones and the super small ones are really tough to do. Take a test world and really experiment. Test out different things for the leaves and wood.
Adding glass, clay, or wool as the leaves could have different effects. I find that the bigger the tree, the more that you can blend different wood blocks together. Oak and Dark oak, Acasia and Birch really goes well together on trees that are 100 blocks or taller.
If you are using a texture pack or a shader, take that into account when building stuff.
Moral of the story, the more planning you do, the easier the rest of the map is. That includes making bigger changes, making it larger, anything is easier to do in planning than in production.
Yeah, right now i'm trying to figure out how I should design the tree. I'm thinking that I might setup a bukkit server with a few creative plugins and just import it into my world with mcedit.
One problem I might have is trying to set it up for boss fights - i'm not that great at map making because i have little experience so i'm trying to combat that with using tools to help me.
