Could you add mods that are for servers into here? Like jamioflan's plane mod that is for servers? I am guessing no, because bukkit is a bit complicated and you need plugins for everything.
As Minecraft is updating, this tutorial will get out dated most likely. But for those of you who have had trouble with the .bat file, you can go here for more info on it. It also shows you how to create a Bukkit server for Macs and Linux too.
Couple of things, if you have updated Java to Java 7, then in the .bat you'll need to change it to

I had this problem too at first because I realized I was running 32-bit Java on a 64-bit OS, so I downloaded the latest Java, which is Java 7 right now. Click here to get it. After installing Java, I went into RUN.bat and changed the %ProgramFiles(x86)% to %ProgramFiles%. I also advise you to read this on allocating more memory for Minecraft so that you can play and run server nicely. Click Here.
If, for some reason you don't want to update, then you'll need to go into your Program Files/Program(x86) folder and open the Java folder to see what number it is (jre7, jre6, jre5, etc...).
Also, just tid bit, since this is a server console, I strongly advise typing stop in the command console to shut down the server instead of clicking X. The server will shutdown properly and have reduced chance of corruption.

Now to put this is simply - In order to use Zombe mods, you'll need to enable the mods that are listed as multiplayer mods (He lists them on his download page). After you enable them in the Zombe config file, you'll need to go into your server directory and open the server.properties file. In there you'll need to allow flying. To do this you'll need to go to the line where it says
allow-flight=false
and change that to
allow-flight=true
Once that's done, you'll be able to use the fly mod in Zombe's mod pack. For the rest, you'll need to be an OP for your server to have the rest of the multiplayer Zombe mods to work properly. I'm sure there's some that don't need OP, but I don't know.
