a test of their athletic abilties in various situations would be nice. say speed on diffrent terrains, grass, (soul)sand, water, ice, lava. maybe even with various buffs. though as with any good experiment a baseline must be set ( w/o any buff )
you should give them survival chalenges like try to run away from a certain amount of zombies, stay in a certain area for a amount of time and stay near the iron golems to protect themselves from the zombies and other mobs

This is great! Wonderful Idea, and I cannot wait for the second day!
I like the Idea of an experiment on their breeding habits and would love to use this booming population to test advances in the new cutting edge weaponary being developed. Such as how many villagers can an arrow make friends with. Or how far can a villager be propelled from a TNT cannon into a lake of soothing lava? And my favorite, how many styles of haircuts can be given with a sword?
But I would also like to see them put to work on some various projects around the village. Empires don't build themselves!
I suggest breeding experiments as a first course of action to make sure that you have a stable population to experiment on for the future, especially since said experiments may turn out to be deadly. I would also suggest better lighting in the village to keep monsters away and/or the addition of an iron golem or two in order to protect them within their walls.
If the addition of a Nether Portal is made for the purposes of study, I would also suggest going to the other side and setting up a similar wall barrier to keep them safe from the various monsters we know lurk there. Perhaps with a way to let them out one by one or a few at a time for more controlled experiments. This will also keep the monsters from coming back into the overworld, as this could cause various disasters in the village.
The safety of the villagers and ensuring a stable population should be very high up on the list. I'd really hate to see these experiments have to end because they all died, you know?
I would like to know how they deal with nuclear fallout. As it's something they haven't really seen before, it will probably be quite interesting to see the technological improvisation and improvement. Make sure they don't learn how to make nukes of their own of course.

I would like you to research how they react to new houses and buildings being added to there village that where not originally there. Will they look around and maybe someone move in? Will they think the new building is evil and try and burn it? Will they just ignore it all together and go on with there life?

See how the villagers react to their biome being changed. Change it to desert or some other type of wasteland like environment. sorta like climate change taking place. =p
also test how they react to snow and an ice age like winter biome
Finally the Forums decided to mock the lack of intelligence of the villager, especially compared to the far more intelligent zombie. Villages are a mere sight in the game, no interest of staying since nothing happens. Millionaire is a great mod for anyone interested in more action, but it sadly adds new blocks to the game, making your world unplayable after an update.

I'm not sure how many of these questions are serious... Villagers are almost completely unresponsive to virtually everything in the game except doors, zombies, and when it becomes night time.
They seem to have a sort of church/temple/place of worship. Try to find out what the citizens of "Village" worship. What would happen if you ordered destruction to the temple. Try to speak to the priest of "Village" before hand.
How about testing their maneuverability. Lay out a twisting path that starts at three or four blocks thick (depending on how generous you are feeling) that narrows down to one block thick and line the border of the path with either cacti or lava. With a zombie encouraging them forward see whether they can successfully reach the end of the path or not.
Another test could to see for how long (or far) they can endure pain. This would involve either placing a villager in a room with a cacti floor. Or lay out a long (and walled off) course where the track is made of cacti and once again have a helpful zombie or two encourage them along the course until they cannot continue.
Also see how they react to Witches and how they react to one of their houses or farms being destroyed.

How would they react to being forced to ride a pig or minecart?
