Personally I build all my railways on viaducts for that exact reason.
Now the aesthetic supports to your viaduct are floating and missing 15% of their blocks per surface touching feature. You can't see all the missing pieces and must inspect each column to assess the damage.
Do you:
1. Live with ugly swiss cheese builds.
2. Spend a minecraft day repairing. Repeat every 2-4 days.
3. Mod Endermen behaviors since official fixes will not happen.
And like I said, dougs passive aggressively picking apart your builds while you're not around adds nothing to the "survival" aspect of the game. It just makes a mess for you to clean.

And for enderman, one just freaked the crap out of me 2 days ago by teleporting right in front of me while i was mining and exploring caves and i had to swung my iron sword everywhere just to pray that i can hit it. That not sounds any survival to u?
I replace the couple of cobblestone blocks that got moved every week or so.
Building supports is kinda tedious so I don't build many of them, and I tend to build the bases of objects out of cobblestone because it makes sense to give it a stone foundation and cobblestone looks nice when used as a foundation, and it isn't as if the world is swarming with endermen deliberately going after the thousands of supports of my millions of viaducts crisscrossing the world.
Honestly I'd be kinda surprised if I ever had them interacting with the viaducts, and as the only way I'm going to notice if they have is when I'm in the area, and therefore in a position to fix them, it's not likely to be a problem.

You find it takes hours in real time to fix your builds. Now your landscape is blotchy because you ignored the Endermen in the wilderness. Your trees are missing pieces and there is wood littering the landscape.

2. Live with repairing your structures for no good reason and pretending the landscape is fine and dandy.
3. Attempt to fix both your structures and your landscape, taking at least a full minecraft day and many hours of real time.

I have no personal problem with you, I just think there's another solution to the problem other than complaining about the endermen, and having them nerfed or removed... such as the suggestion of keeping the spawning areas only 2 blocks tall... The discussion is hardly about mob towers. I have had a number of my own inventions destroyed, as well as plenty of my buildings which I've had up for a long time.
As much as your own opinion is, mob towers do require thinking, and it's rewarded that way. I guess to anyone else who has made a mob trap, myself included, we're just exploiting a game mechanic. I have never made mob towers, but I have made plenty of traps in my day.
The problem with the Enderman is that there is no real sure way to stop him in any situation. I can't build a moat around everything I own. I can't be there 24/7 to watch my house and inventions. I just come back, spend an entire day rebuilding only to have it be **** on entirely. It's not clever, it's not challenging, it's called a relentless mechanic. It has diminishing returns in sense of gameplay value, it does not serve any real purpose, and all it does is make me shut the game off and go play another game that is more rewarding and better with my time.
I really don't care about how the forest, caves, or anything else looks. The idea that the Enderman is suppose to be a rare mob (It's not), and they're suppose to be challenging so far prove it's not. It's not really fun at all in a world where I want to build things. I have worlds where I do things like make temp shelters, and I enjoy them very much. But I don't want that to be every world.
I realize it hasn't been very long since launch, but has anyone taken any screens of any really brutal endermen sabotage?

Creepers don't explode randomly all over the landscape.
I hope endermen would stop moving trees and stuff like that, but I've had no problem with them ruining my house. If it was up to me, I would have the endermen move player placed blocks only. Call me crazy, stupid, bad builder, retarded or whatever. Bottom line is that endermen are gonna continue moving blocks. They don't see the differnce between a castle and a tree. Your gonna have to live with it, or find a way to stop them other than blaming dev team for it. Make fences, add water, smaller spaces or nothing at all. It's not me playing your save or you playing mine. It's just a new mob. You'll get used to them just like the creepers and poison spiders.

I know it sucks. I'm sure there backlash will be big enough for it to get patched soon though. And if it isn't soon enough the modding community probably will. Didn't someone post the first 1.8pr updated mod within like, a couple hours of its release? No one was even expecting that thing.
This is a hazard of choosing to play a game before it's finished. Changes will be made, or things will be added, or other things will be removed that will disrupt -- or possibly even destroy -- previously-created worlds. We chose to play in what we all KNEW was an in-development game, and one in which we all KNEW that things would change as time went on.
These things happen, and you made a choice to play the in-development game knowing that. Time to suck it up or move on to a new world.

How about this simple as **** solution: don't make the interior of your monster trap/factory thing 3 blocks high. SOLVED. NO ENDERMEN CAN SPAWN INSIDE!
You should be able to place enderpearl in order to protect a big zone from there pick up ability.
I agree with this completely, should be able to make something from enderpearls to have a warding like effect that keeps them away or at least from picking blocks up in that zone

It took me less than an hour to build the viaduct, it can't take me more than an hour to fix a few blocks at the bottom of it.
I burn down all the trees because they block the view, or I build above them so I can't see them properly, so I don't really care about trees being a bit disordered.
I don't get your complaint, unless you're really REALLY slow you can't possibly be outbuilt by endermen, I've only seen three since I got the update, and I can't tell if they've moved anything.
Your landscape looks like a noise filter was added to seed generation. You begin finding holes you never saw before in some of your many structures. You now have extra places to search in your quest to prevent block displacement on your builds. You now have no time for adventure as you become building maintenance.
Do you:
1. Continue to ignore the problem and avoid looking at the landscape?
2. Stop building more structures so you can handle repairs on your current structures?
3. Mod Endermen Behaviors.
