This is thoroughly angering me. For some reason, Jeb and Notch made it so that EVERY single block that has some sort of transparent identity to it, EX: stairs, leaves, etc. CANNOT act as a normal block by doing simple things such as attaching fences or hatches to them. Why is this a bad thing? Because of this, its impossible to completely make an object dissapear by editing your texture pack. Which makes certain fundamental things for adventure maps and cinematic effects in movies impossible to do. Anyone else have this problem? Or have an explanation to exactly WHY jeb and notch did this?
A transparent block, by my definition, is a block that doesn't fully occupy its cube or has a surface that doesn't reflect light back which is also a surface that is difficult to attach things to(glass)?
For the most part, because of the first thing, try attaching something to air.
What do you mean you can't make something completely disappear by editing your texture pack? I have some texture packs (for adventure maps for example) that have something like diamond blocks invisible for puzzles.
If that isn't what you meant, I think it makes sense that things like stairs don't connect to fences, because in one of my houses I have stairs (in pre-releases) above and below my windows to create a window well, and there is a fence in front of one of them and it would look utterly stupid if the fence connected to the part of the stair that isn't there, right?

Ah, I understand what you mean now. Maybe with the changes to the lighting system they are doing (I saw that in a pre-release patch note I think) they can make it so that if a block is transparent in some parts or totally transparent it will let light through.

Yes, so you cannot make anything transparent besides the blocks that are built as transparent, such as leaves, cauldrons, stairs, glass, and im sure i missed others. The only way you could get around this is editing your texture pack around. But again, even if you do this these transparent blocks do not act as normal entities. Meaning fences, hatches, doors, redstone, ladders, railroads, levers and buttons, and paintings simply wont work with them.
The see-through-the-world thing happens because of the way minecraft renders blocks. It doesn't render un-seen blocks, and, because the solid block is "solid," minecraft doesn't render the blocks below it.
This it to improve performance. Imagine if minecraft rendered EVERY SINGLE BLOCK.

Why don't you ask Jeb to add some placeholder blocks that do what you want rather than trying to bend things to your will.
Just don't make the blocks accessible by normal means so average players don't get confused.
Most game engines hold placeholders and other tools for modification.
