You should try digging around a bit more. Mine was broken up by natural stone walls.
Mine was, too... I ended up finding two libraries and one portal room. I just had to dig through some of the walls. Try using an xray texture pack or mod to look through the walls to see where the rest of the stronghold could be.
Altho' you could just have a messed up stronghold. I have found strongholds that were eaten up by ravines and abandoned mines. No libraries or portals. Those can be disappointing.
I found one in 1.8-something that was just a few rooms together, with no library or chests or anything. I dug out the whole thing - nothing else. I haven't come across any other crappy ones, though.
Pretty sure the eyes of ender home in on portal blocks, not the general direction of any stronghold, you just have to look harder.
Is that fact or speculation?
Ive found stongholds with no portal room or library. Granted i didnt have any eye of ender to use, and i did use mcedit to check the size incase there were walls blocking it, but alas there was nothing.
The eyes point where strongholds "should" be under the current terrain generator. They don't care if they're actually there or not, hence why they get it "wrong" with maps generated under older game versions.

I found a very small stronghold, recently. After searching some of the caves nearby, I found a lot more of the stronghold. One thing that was interesting was the two libraries that were next to eachother. One was almost empty; for some reason there were only a few bookcases. The library next to it was probably the best one that I have ever seen... The whole floor was replaced with a sea of lava, there was a mine going straight through it, there were chests everywhere...
Kind of like the one that I found. Severely damaged in spots, but it still had 2 intact libraries and a couple of those areas with ladders up to a wood platform w/chest. Loot was pretty crappy(got better stuff from 1 room dungeons w/spawn & chest). I was disappointed.
Most of the abandoned mines that I find are like that also, and I have yet to locate diamonds in my current world(grabbed a 1.9 seed from the seeds forum, forget which ATM).
(I "cheated" to find the stronghold too as I hadn't run into one yet since 1.8.1 so I used the locate villages, strongholds and other stuff app to locate one nearby, checked with mcedit, and tunneled to it just to see what they were like...)
I used MCEdit to look around. There's a little 1 block high room with air under the main stronghold room and that's it. The natural cave surrounding (and eating) the stronghold is also very small with no intersections, ravines, nothing.
It was very disappointing.
This map was created in 1.9 build 1, but I stayed on my island and never really loaded much more than the initial 80-odd chunks.
I Found a dungeon on my server which is now my base.
it has two librarys, a well room thingy, a prison area, and a portal room.
while explring i found several chests. one had an apple. another had 3 DIAMONDS! and another one had a golden apple!!!! (what a day =] )
there was some areas missing walls and had a mineshaft crossing through both librarys.
After some modifications, the librarys are intact. One of them is our enchantment room and i have my own room inside the stronghold somewhere. The mineshaft entrances are behind doors and we have reformed a series of hallways into a big farm.
in the prison area, slimes sometimes spawn too.

I found one that didn't seem to be damaged, but it was just the circular stairs and a couple of jail cells. I excavated all around it and found nothing - no library, no portal. Although I did find what looked like an abandoned mineshaft nearby, but it had no floor - just the wooden columns and spider webs and stuff hanging 10 blocks high in the air.
If there are supposed to be only three strongholds per map, I wonder if there's any guarantee that at least one of them will contain a working portal?

I have had eye of enders following one stronghold then switch midway there to another. I have also had it take me to strongholds without a portal ring.
I think ruined portal rooms are why Mojang wants to change it so that strongholds are generated infinitely, just like any other terrain feature. I'm running 1.8.1, and my main map has only one decent stronghold. One is simply nonexistent (came up as invalid biome in the stronghold finder). The second is crappy; even worse than the one in this thread. It's a room not more than twenty blocks long with a prison cell or two and a stairway that leads to nowhere. The third is big but a little buggy and cut up by a cave system. I think the generation of strongholds is being changed to unlimited to ensure that it's possible to reach the End on any map. Really, I'd prefer a fix that prevents strongholds from coming out ruined, but coding genius is not Mojang's thing.
I made 26 eye of ender, losing 18 of them searching this place out.
I get to the site, dig down and find the above disappointment.
Guess this blows the theory that the eyes only find portals
Who else has found an abnormally small stronghold like this?

If you knock out a few walls, there will probably be more to it.

The eyes will focus in on this, throwing one while standing in this stair case will cause it to float in mid air (not flying up) then fall.
