I've been in a couple dozen strongholds by now in various survival worlds but I've never seen this structure before in any of them. Granted I also haven't seen any stronghold as fractured as this one is. So maybe it's spawned/created because of the nature of the stronghold? Anyone seen this before. It looks kind of like an upside down well that's right side up. If that makes sense.
After trying to get around it a bit more. the water is coming from above it. It's doesn't have a water source. Also it has a ladder behind it so you can get on top of it. I haven't gotten there yet though.
That's a regular room that spawns in strongholds, sometimes; I'm not sure what it's called, but I've seen them before. Looks like you're in a ravine though, so it's missing the floor, walls, and roof (because they can only generate if there's some stone to replace in the spot where they want to be.) Usually, that cobble and wood layer is supposed to be the upper floor/lower ceiling in the middle of a 2-story room. The water isn't part of the room, it just happens to be flowing down through the middle. Here is what it looks like from above (from the wiki):

Those are a normal part of a stronghold; not exactly sure what it is supposed to be but usually it is a square room with a wood plank ceiling and a ladder on one side that goes up to another room with a chest; in this case, the first floor and second room are missing because unlike other structures, strongholds only replace existing blocks (at least the walls) when they generate (that is to say, caves don't (and actually can't) cut through them, they simply don't fill in empty blocks; I fixed this myself by making them always create walls, though it can look strange from inside a cave).
Yeah those are neat. I had a stronghold that had 2 of those and the end portal branching off of the fountain room...it looked so great when I fixed it up.

Yeah an entire floating 2 -story floating library. It was only touching the floor at one block and only touched the walls in a 2 x 3 area. Their are a few of those torch tower things that are just floating in mid air, base and all, along with doors and door frames floating, iron bars floating, and torches not attached to anything.
I think this is the largest stronghold I've ever been in. So far it has three libraries. Which from what I've read is pretty rare. I haven't found a fountain room but I have found a water source block floating in mid air which I am thinking might have been the top of the fountian. It's far away from my home and I only found it while trying to fill out a map and exploring some new stuff. I will be getting back to it eventually but I won't do much with it as I have already found another stronghold and I've set that up as my end portal.
You were unlucky (or lucky) enough to find a stronghold that spawned in a cave/ravine. I've had those before. When a stronghold spawns in a cave, the walls/ceilings have a tendency to not spawn in. This can create a treacherous adventure for anybody, trust me, I know. My first stronghold is a bit like the one you found, fractured and adjoining a cave. I had a complete floating library very close to a pool of lava. Uncool. The structure you found is normal. I'm not sure weather or not I've seen one in person, but I've seen those rooms in videos before. Your room just didn't spawn with a ceiling or walls, and since its in a ravine (and ravines have a chance of spawning random waterfalls), a waterfall just happened to go right through the hole in the centre of the room. Minecraft is funny this way. The randomness of the world generation can sometimes create really wierd/awkward/cool/amazing/beautiful shapes/structures.

This reminds me of when I found a stronghold in an open air ravine, and then days later found a cut off fractured part of the same stronghold while making a rail track from my house to the end portal room. This is over a year and 3 months ago.
