I'm not using any mods and it's 1.2.5. Hm, do mobs seriously despawn if they come from spawners? That's odd because on any and all of my SMPs if I set the game on peaceful it works for everything except for spawners (and I guess now zombie sieges). If it's a bug I hope that'll get addressed soon. It's pretty annoying having them spawn right inside homes to finish off all NPCs. I restarted my server so maybe that will fix it. But if/when it happens again I'll be sure to record it. xD
Maybe it's different for SP than for MP (I only play SP,) but that's what I have read (never experienced it myself, heck, I've never even switched to peaceful mode. I started my world on normal and it's been that way ever since.)
I really liked this. Although you can always speed it up by adding multiple doors to each house allowing more villagers to live in it.
In a sense, yes. You could build a house-like structure with multiple doors and call it that, but the game doesn't see it as "a house with many doors," but rather it sees it as many individual "houses" instead. For example this:
...is considered a "village" with 24 "houses" in it. (That's the top floor of trunkz' iron farm, by the way. There's 24 more "houses" on the bottom level, which makes 48 total -- exactly enough for the villagers to breed up to 16, which in turn is exactly enough to get iron golems spawning.)

If you don't mind how it looks, you can just slap doors all around the outsides of your buildings there. Just put 'em right up against the wall, they don't have to go anywhere. If you don't like that, you can add back doors, side doors, make double doors in the front, etc. on your existing buildings. You can also build upwards, making like an apartment complex two or three stories high.
The best way to link nether portals is to build them manually in the proper locations (divide your overworld x and z coordinates by 8 to find their nether equivalent - y stays the same.) If the villages are less than 1024 blocks apart from each other this will be the only way to get a new portal nether-side. But if they're more than 1024 blocks apart, you can probably just build a portal at each one and have each one generate a naturally-linked portal. Can you stop zombies spawning inside your village even though there is a 2-3 high fence that obscures the village?
When a siege occurs, I believe the zombies can spawn just about anywhere regardless of light level. I do believe they still spawn on the ground, though, not in midair like with from mob spawners. This means you should be able to prevent them spawning by making the floor out of half-slabs everywhere.
If you're just talking about regular spawns, not during a siege, then the half-slabs would work as well, but you might have an easier time just lightning up the place instead. Hostile overworld mobs can only spawn in light levels of 7 or less, so if you make sure every square has at least 8, then you should be good to go (except during the aforementioned sieges, when they can spawn at any light level.)

I did mention this, but I guess it's kind of hidden, tucked away in there at the end of the housing section. The village radius extends from the center point to the furthest door, or for 32 blocks, whichever is greater.

As far as I know, sieges can occur in any village of sufficient size, it doesn't matter if they're naturally-generated or player-created. I'm not sure that the game even makes a distinction between the two. I think it just looks for "houses" and doesn't know or care if they were created by the terrain generator or by the player.

How large is your village? As I mentioned in the first post, I believe sieges can only occur if a village has at least ten houses and at least twenty villagers (for which you'd actually need about sixty houses to breed that many, at least initially.)

Quite large, at least two Golems will spawn at a time (I kill them for iron, you can see their roses on the right )
You can see the rows of compact "houses" in the upper left; i have at least 60 doors total.
It's not exactly conclusive, but I haven't seen a mob in the village yet.

I just had a thought; in the latest snapshot, if you could specifically determine where golems will spawn each time, you could hook up a tripwire-piston connection to dump them down, which then will allow another golem to spawn.
You can already do this with a water stream that covers the entire spawning area and funnels them to a central collection point. See trunkz' iron golem farm tutorial video, linked at the end of the first post.

Pretty much what I was looking for. So if I were to build a large building with multiple floors, and divided each "room" with a wooden door, each door would count as a "house"? I guess I can just grab village info and test this.
Amusingly enough, I encountered a village with only a single librarian, his home, and a farm. Since I have just the one villager, I'll have to use a mod like Single Player Commands or something to manually generate a village spawn egg if I want the village to grow, right? I've already built a house (which has two doors, so I'd guess it's actually two "houses"), so that should allow villagers to begin reproducing, right? Well, I guess I'd need to add another few houses (since 3 * 0.35 is 1.05, meaning I could only ever have two villagers, even if the game rounds up), but if I add a villager via spawn egg, they should begin reproducing naturally once I hit that point, right?
Also, iron doors won't count as "houses" right?
EDIT: Thinking, a method of adding a lot of "houses" without making something quite as silly as a wall surrounded by doors (which I've seen was a successful villager farm), you could build a wall around the village and just add doors that essentially go to nowhere, right?
