Even if it's true that he didn't lose a single diamond from what you did, it's still his equipment that he worked for, and you chose to use it instead of making your own. In that situation, the normal solution is some form of rent. Try to negotiate a percentage rate of the diamonds he should receive when you take excess items from his duplicator, as a fee for use of the device. You may need to surrender a greater percentage, or all, of the original load to appease his feelings of betrayed trust, however.
There is one problem though. I don't know anything about Tekkit or how your server works, but you were under the impression that the device would continue operating normally for the entire time he was offline, correct? Well, to the extent that I know how Minecraft works, that is wrong. For things to happen in a chunk, it has to be loaded; a player has to be nearby. For the duration of time that the device was abandoned in an unloaded chunk, it would not have been merrily duping away, it would be in stasis until someone was around again. Is this something you were aware of when you came to your conclusion?
Sorry, I understand you don't know what Tekkit is, but I'd like to mention that in Tekkit there is a block called: World Anchor, that loads the chunk constantly. So it would refill. Cheers mate!

Wow, this thread was quite a read. I find it a bit sad though that the thread has been mostly dominated by people who know nothing about power flowers, willfully ignoring those who do. A power flower consists of a energy collectors which collect energy (emc) from light or something at a certain rate, sends the emc to a antimatter relays, which finally send the emc to an energy condenser, which manufactures the selected item, popping one out into its storage whenever that item's emc value is reached. A key thing is this: the antimatter relay that acts as a middleman between the collectors and the condenser hooked up to them stores emc fed into it by collectors when it can't output said emc to anywhere, such as if a condenser is filled up. A Mark III relay, the highest level, has the ability to store 20 stacks of diamonds or so in the form of emc.
So what does this mean? The OP emptied out the full chest that couldn't generate any more diamonds, as well as any that was stored in the relays, presumably. The friend logged back in, finding that the chest had filled up and took those diamonds. If the OP had not taken diamonds previously, the diamonds that the friend took when he logged back in would have generated in the form of emc stored in the relays. So if the OP had not taken the diamonds, the friend would have had 2 chests of diamonds. So, quite clearly, we see that the friend lost an entire chest's worth of diamonds. If that's not a loss of property, I don't know what is.
Smart of you thinking that, but I've already taken that into consideration. Sadly for your guys' case, I had the server on for a few hours before he came back, which surely the EMC had regenerated by then.
As far as I can tell, the main issue is speed of renewal and perceived worth of diamonds.
I doubt anyone would seriously say I'd stolen my friend's stuff if I filled up 15 buckets worth of water from his 2x2x1 pond
So, what's the threshold? How long must it take for an infinite resource to "respawn" before it becomes stealing?
Time doesn't matter in this situation, the point was that IT DID completely regenerate by the time he got back. And I really like that water example, I'm sure EVERYONE has stolen water from a 2x2 water source that wasn't theirs. Take that into consideration guys.

The guy was honest and told his friend who threw a fit for no reason, even when he still received the same amount of diamonds since the guy took them to let the condenser refill. So really The_Doctor was helping his friend by letting more diamonds regenerate, and the debt that he owed to his unhappy little friend was paid back by those diamonds being condensed in the extra space he made.
