Depends on your style, like all of the game. Some cool suggestions have been made but I wouldn't do most of them because I'm more of a miner.
I typically live in caves, above-ground structures tend to be blocky and functional (always made from cobble because it's trash). My base will have a storage room with a bunch of chests, a bedroom, and a large main area with a bunch of furnaces and a couple crafting tables scattered about so there's always one on hand after smelting. Typically the stairs or rail station down to my mine connects right to the main area.
No incinerator, why toss anything when you can make an infinite amount of chests? Just be sure to start labeling once you have a lot, unless you have a better memory than mine.
No cobble generator, though I did make one once. Then I started seriously mining and realized I had more cobble than I ever really would need.
I will agree though that automated doors are one thing I would never go without once a residence grows beyond one room.
Not wanting to damage the beautiful landscape of the Glacier seed, I built my little cottage on a nice big floating island, with a basement art gallery and a huge storage room. A short waterfall ride later, and I have a cave leading to my massive mineshaft. From there I built an underground high-speed railway to a portal I built in the desert. Relatively minimalist from the outside, but extremely useful from the inside.
(Oh, and I herded a pet slime onto my floating island. :tongue.gif: )
