All of these are excellent ideas. I don't know about pre-made Nether portals, but unactivated frames would be good. (It would be interesting to see where they come out in the Overworld.)
Underground villages would have to have a new mechanic for "valid" doors, but I think it could work.

Definitely. This sounds awesome. I especially like the idea of sunken ships and other abandoned things. They could be partially dilapidated and filled with mushrooms and such.

Keep in mind guys, that while more of these would be absolutely amazing, we don't want to many or else the chances of finding one out of all of them will be too high.

Absolutely. We don''t want that. Ravines for example should be a subsection of these. They're cool but all too common.

Well, perhaps the placement logic could be tweaked to prevent this. The generator could just pick places to put features, then choose what to place there out of a pool of possible rare features (as opposed to placing features of each type independently).
I'm a bit of a novice modder, myself, and at some point would like to make a plugin (using that mod API that's supposed come out eventually) for more biomes and generated structures like the ones suggested here, though at the moment I've got another, larger project going involving, incidentally, structure generation.

What? Yes, if it is too rare then there is not much point in having it. But you can just tweak how common it would be to make it work. Besides, even if it was rare, the large number of potential rare features makes up for it. You may never find a Seed with a Sunken Ship, but that doesn't mean you wouldn't stumble onto other rare things from this idea.
