I read the posts and I love the chapters concept. Now instead of Minecraft being timeless, we can add History and reactions.
Skymer I believe the other world would be called? I love the Skymer dragon concept, maybe the Skymer Dragon actually is an Ethical dragon who sends you on quests to free the damned beings of the Overworld. It would have epic boss fights with Dragons of different planes (i.e. Nether Plane, End Plane, ... Other planes?).
Listen, I really love writing Lore, so if you want I could write stories for the mod if it does get created, or even if it doesn't. I think we should attract modders here somehow, I posted the link to this on reddit, but it did not seem to get many hits. What can we do? We have more than enough excellent ideas!

If this mod is going to be made, then it is going to be bigger than the Aether mod, it will probably be the biggest mod that will have been made. We need to recruit a Modder army. I think we should summarize all the ideas we have here and post them on reddit and on Minecraftforum again, but this time we need to ask for modders interested in doing this.

I would assume the sky world would introduce many more sky dwelling creatures, but no new dragon. How about unlike the end and nether, the boss here would be a giant sea serpent. It could be worshiped by some of the beings in the sky realm, enacting a civil war of beings blessed by the great serpent (assorted creatures) and those who worship the original supernatural beings of the realm (angelic creatures, hawks, many would have the ability to fly) . The great serpent would have shrines that could summon a weaker version of itself within it's boundaries, and once defeated, it would dissapear from that shrine (which would be surrounded by a purplish water and be simillar to a dungeon with a miniboss at the end) and give you materials to get to the great serpent lair, which would be a larger dungeon based around this purplish water, which causes you to run out of breath much faster, ending in a boss battle with the serpent itself, in which it would be focused more around eating it's worshippers to power up it's attacks (block the entryways they come in from) and raising the water level up and down, requiring you to dodge its follower and stay away from water to prevent being drowned. When killed, skyworld would no longer include serpent shrines, and the overworld will become more interconnected with the sky world, with portals occasionally appearing in villages that mobs from the skyworld, as well as yourself, will go through and trade items from their own world. Villagers will also be able to create new items to give to you, which are based off of the new sky world items they can now get and can only be taken from villagers. You know, cutscene, entities talk about you, talk about some kind of serious problem you need to deal with next.... and based on what you did at the end of the sky world civil war chapter, which could include not destroying the serpent egg, destroing the serpent egg, or taking the egg, you would begin a different chapter (a new world that explains the sea serpent's origin and bulks up the types of enemies in the serpent army, showing a new threat of a full-scale invasion by the race of serpents living in the great sea dimension, a dimension that could be on the brink of collapse, with many mutated, dangerous inhabitants and a final boss of the void eater, a boss that holds it's own, and a dimension based around the ground, with many gigantic mobs like giant worms, as well as a race of molelike creatures one-half smaller than you who live underground and will be constantly under attack by the rarely spawning creatures of this area, and the area introducing much stronger materials for building and contraptions that can do massive damage to the overworld, but little damage to most things on the underground dimension, where gigantic rodents are eaten by even larger worms, which are eaten by colassal kings of the underworld, which are extremely rare and can eat entire mole villages, but are pretty slow. Much of the underground would be interconnected, and the final boss would be the hundred-legged beast, a monster so big, it's attacks can kill you in one hit, making new defenses like shelids (made of steel, which would be a better version of iron, but not craftable into weapons) and attacking weak-points key.
This is more of a long term idea for minecraft, but feel free to comment on it, since it sounds insane enough.

With all these new upgrades one can go to an alternate dimension called Skymer with an Ethereal (lets make him pure energy, no real mass, maybe he can be presented through effects such as smoke) that Is either evil or gives you tasks to go to other world to liberate the trapped sentient beings. As you continue discovering new portal worlds there are new materials, new mobs, and more bosses. There are also shrines of the Evil Beings that are dominating these sentient beings, you have the option to destroy the sentient beings. All of this is divided into chapters, possibly with the beginning and end of a level (portal quest) signifying the beginning and end of the chapter.
I think this idea sound PRETTY DAMN AWESOME!

Loreguy, you completely improved my idea. The explanation for different bosses seemed a bit shallow near the end, and you fixed that. The bosses would be more like different evil beings, and each new dimension gives you new items and a new scenario that requires you to learn quickly the rules of the world or be killed just as fast. Each chapter affects your world in a different way, eventually making the overworld a paradise filled with creatures and new structures. That's me. This seriously needs a mod soon. We should be pushing this everywhere.
While I personally don't really think this would fit well in Minecraft, I'm glad to see that you're actually discussing and improving on your ideas without the topic being flooded with people complaining about Herobrine and obsidian tools :P.

There's a lot of plausible ideas here. I'm noticing a lot of people talking about making a mod of this but I'd like to speculate on the potential of this being part of vanilla MC.
Firstly the idea that The Endermen might have been cursed and killing the dragon releases them is wonderful! I imagine that after the Ender Dragon dies you would see all the Endermen in The End become friendly. Note that this wouldn't make Overworld Endermen change. You might still want to get pearls without coming to the end. I don't think it'd be likely that there would be a new Ender Portal created. Minecraft is meant to have it's challenges.
Now, when you left they had just been freed, but by the time you get back to The End they've had plenty of time to rebuild. The towers have been broken down and used to create structures and homes. Endstone could be flattened and added on if necessary. the fountain portal has been moved and is now the centerpiece of the new city. The egg is either there or not depending if you took it. It'd be nice if some lights could be added around as The End was rather dark.
As far as a temple, trading, new tools, new portals, and Enderman history. Bear in mind these are still just my theories.
Temple's are cool and would be a nice dominating structure.
Trading would be an actual good reason to come back but that'd also mean that there would need to be a semi-functioning environment in The End. Maybe one or two new or existing minerals and at least some way to get wood and food?
I know they've said that there is no reason to add any new tier tools so you can almost certainly discard any hope of obsidian pickaxes.
A history of the Endermen would be very interesting to read and it'd be a nice feature if they did add that.
The end is the game finish so in a way it makes sense that if they wanted to add an "expansion pack" it'd be there. I'd contemplate the addition of one new and totally sustainable dimension. We've mastered regular minecraft so now it's time to go to far away lands and start over fresh with new dangers and challenges.
These are the most reasonable guesses I could make. Though I doubt they would implement the base concepts for a long time. There are still many parts of Minecraft that need working on before they add extensive new content.
Maybe they would become passive, and then if you're in the overworld and something is attacking you nearby endermen will come and help you. That's enough. And villages in the end which have and portals in them? I haven't even bought MineCraft, I don't have the money...
Endermen are the most evil monsters to me: I even imagine them made of void. Friendly ones are the stupidest things possible IMO. Endermen come from the end, they steal blocks, and they're the color of the void.

As one advances in the quests the menu would unlock more areas.
Now: the Ender villages can be made of many different materials (remember, Endermen can carry blocks, so they can bring blocks from the Overworld to the End). They will have a temple, an Inn, a library, and a portal. You would trade with them the same way you do with Villagers. Endermen have a very low chance of hlping you in the Overworld, but they can...
