One thing, I like cannons, but I favour modular weapons like everything else. For example, dispensers would make a basic defence, perhaps a ballista and/or trebuchet as a higher form, and cannons as the most powerful weapons. Or...alternately, just use dispensers, and let more things be used as projectiles.
Though, if a cannon were used, I favour this method: "Right clicking the Cannon brings up a GUI, like a furnace with no output slot. Cannonballs go in the top slot, and gunpowder goes in the bottom. Either it can only load one of each, or dumps its "inventory" whenever it is fired. Once loaded, the cannon is fired by redstone signal or left click. Then a player must open the inventory and load it before they can fire again." In multiplayer, it would be theoretically possible to work in teams, one person staying in the menu and loading the cannon while the other one fires. Also, on the subject of Cannonballs, I suggest that they be craftable from both. That is, you may use either one, stone or iron, but stone require more materials, and gives less yield. Essentially this makes it a choice between inefficiently using an abundant resource, or using a more limited one to greater effect.

You know, I actually thought about that at first, and came up with a redstone motor that is visible on the smaller boats:
But I ran into a problem. See, redstone power is theoretically infinite, so there would be very little if any cons to the redstone motor. So I decided to opt for a resource-using steam engine instead. Aside from that it would just feel too modern.
How about making redstone charge up the engine at the rate of 1 watt per 5 seconds and the engine consumes energy at 1 milliwatt per second per meter per second you are accelerating/decelerating (not counting friction on the water) plus 10 miliwatts per second if you are maintaining speed.
EDIT: And maybe their should be a gargantuan Mother of all Pownorz boat that is 2 times larger than the galleon (but just as deep, so no more hinderance). It needs redstone or sails to move it (keep in mind redstone moves slowly with tons of force, so no additional redstone usage for larger or heavier boats). It needs 16 platings to plate and steam-power won't work.

No. No ingots. At first I thought of them, but then I realized it would be extremely easy to make plating then. I want it to actually take some patience to build. That way steel-plated ships would be uncommon.
Hmm...obsidian plating. That's interesting, but obby is sort of easy to get. If considered, it should take up all 9 crafting slots. Keep in mind though, in real life obsidian is more like glass. However, you do give forth the idea of other armor types...perhaps ones made from different kinds of wood?

Especially with upcoming potions and enchantments, other things need to get more detailed to be able to compete. Since Notch's twitter about adding more ocean stuff and making them ridiculously big it would really really be fit to make a huge improvement here. That includes mobs, plants and especially a (preferably this cool) way of travel.
imagine- woot look at this, minecraft rocks with all this detail into ships - wait, this is ridiculous, nothing else in the whole of minecraft is detailed yet you can spend hours building boats? is MINE-craft not BOAT-craft

It doesn't have very much explosive power AT ALL, only a little to give the impression of knocking down something. Putting ballistas (From what you described that's a ballista, not a trebuchet) on the ship, like you said, sounds interesting, but I think it's best that if they are put on the ship at all they'd be like a weaker, more easy-to-get version of cannons.
For this, some of it should be added if there were actually things in the ocean. Even if there's not I guess it would be fun for multiplayer. I know I didn't like this earlier but some of the smaller boats would be pretty cool.
