I'm sorry..... but I just lost all of the respect that I once had for you after reading this... MineCraft is a sandbox game, its not supposed to have a story, nor does it need one in my honest opinion. My explanation for pigmen, endermen, humans and what not is that they are how they are because that is how they were coded to be. Come on, Minecraft wasnt made for three year olds that don't have enough imagination to get any fun out of playing (the best) sandbox game in the history of sandboxes...
So here is my explanation and brief History of Minecraft:
ALPHA: Biomes dont exist, nor do diamonds and most ores. The generation code is simple yet brilliant. Mob are way too overpowered.
BETA: New mob, ores, generation code and the like. Creepers are still too overpowered. BETA saw the addition of many new mobs, including that of squid, Endermen, Silverfish, Cave Spiders and tameable wolves.
Might I ask why there were never any Endermen in the alpha and earlier beta stages of the game? What about the nether? Why was it not accessible before a mid-beta update? Why did it not include Zombie Pigmen when it was first released?
And finally, after the official release of Minecraft:
The snow golem mob was added. Why was it only obtainable from 1.0.0 and up, not way back like you have stated?
Concerning Pigmen: "Pigmen are Mobs with the same shape as the player but the skin of a Pig... It was hinted that they might be added as Villagers in NPC Villages (which didn't happen)"
Something else about snowmen... "During the film The Story of Mojang, Notch jokes about adding "snowmen that throw snowballs." Ironically, Snow Golems have been added to the game"
There is just a few things to push this fan-made rubbish into the ground. Stop forgetting that minecraft is only a sandbox (not to say that it will never become more then just a sandbox).
EDIT: After reading this I also thought of a few more things I might say.
Creepers can use their feet to make things. Why do people assume everything needs arms? Never heard of people who use their feet to live, or animals?
They can become the dominant species by sheer number. Not all are suicidal

how do creepers use their feet... why do you not still see creepers trying to blow up other mob, what about respawning etc etc... what about creative mode, mods, plugins, servers, what are your explanations for all of these things? I've never met a creeper who isnt keen on blowing my face off... dominant species, you say? have you not read the code regarding the spawning of mobs? it states that zombies will spawn more often then creepers but creepers can spawn in slightly greater light levels...
and who are these people who only use their feet to live? saying "or animals" when speaking of this means absolutely nothing... look at real cattle, pigs and sheep - I wouldnt call them dominant in any damn way, they are bread for their meat, wool, milk, fat and for other various reasons... goddam...

I never stated that sandbox games cant have a story. I was speaking about minecraft in particular... if it was supposed to have a story then it would have been implemented... there have already been end titles added once the games first "boss" has been defeated... it doesnt explain anything about the origin of mob simply because that isnt necessary....
the humans needed dogs as companions and traded with the villagers ounce the villager became evolved enderman still had pearls from the dragon as gifts and humans put lots of traps in temples to guard their wealth
Spiders dont attack in the day because they have bad eyesight at night so they think you are a creeper, trying to kill them, in day they can see you so they dont attack

You could explain something about Music Discs, which occur in Dungeons(made by Creepers) and dropped by Creepers shot by skeletons. Why do Creepers like music so much?

What about Withers being sort of soul batteries that charge from living things? The soul sand holds the souls, the Wither Skeleton heads give it the intelligence to charge, and the growing animation is the initial soul sucking that give it the power to move around.
One thing you got wrong, pigs are epic. They are not dumb, they are actually smart, containing some of the memories of the pigman past lives, they are the ones who helped the villagers get diamonds in the blacksmiths chests. Remember, this is probably not in your thoughts, but I like pigs and I know they have a big role in life. Thank you *Wipes tear* :3

2- They only attack the player as self-defense; if the plague had degraded their mind, then they would be hostile right away.
3- Pigmen brought some with them, but since nothing lasts forever, new gold swords are made with salvaged gold melted together with lesser materials (but still mostly gold).

I'd replace "-those who preferred to become very dumb, since the plague only affected intelligent species." to "-those who preferred to used technology left by the pigmen to devolve themselves, since the plague only affected intelligent species." It seems better. Also I find it more likely that the pigmen were just affected by the plague to lose their intelligence and decay their bodies, this way they don't attack automatically, but will come to their brothers aid when necessary. If they had a device that helped against the plague, why didn't they use it to help the humans?
