Well you can always just google tutorials first to get a feel for the code and how it works. I suggest TheTechGuy's tutorials (I forget the link), because he explains the parts of the code. Also, if you want to expand your java knowledge, I suggest you watch TheNewBoston's tutorials for beginning java (http://thenewboston.org/list.php?cat=31).
If it were me, I'd use modloader. Its the most common API, and if you're just going to code right from the minecraft.jar file, then your mode will most likely not be compatible with any other mod.
You're safe until a full dive system is developed. That won't happen until the human brain is fully understood, we have a few more fundamental physics principals (such as the unification of general relativity and quantum mechanics and discovery of the Higgs Boson/Field), and, of course, more advanced computers.
It could possibly be done with current physics, but it would be imperfect.
At least, based on how I think it would work.

Idk what yui's heart / yui would be used for. In my opinion it could be a npc that helps you in the beginning of the game as maybe a tutorial or maybe a npc that helps fight with you for a certain period of time.
