With the OptiFine thread reaching 800+ pages, I don't feel comfortable posting there. (It would get drowned, and my inbox would be spammed by new reply notifications.) So I'm posting here instead, this being the next best place.
I am unable to find what setting in OptiFine causes this weird chunk flashing. (Video below.)
I use MagicLauncher and OptiFine HD A2 Multi-Core for Minecraft 1.2.4 (Other mods: TooManyItems, SinglePlayerCommands, World Downloader, InvTweaks, mod_macros.)
If I disable OptiFine, the glitch goes away (but so does my FPS).
If I enable OptiFine, the glitch returns.
If you have problems with flashing or transparent blocks you can try: A. Disable "Threaded Optimization" / "OpenGL Threading" in the graphics card control panel (example) B. Enable "Vertical Synchronization" in the graphics control panel or set the option Performance to VSync.
It happened the same thing to me, and that solved for me, if not, try the regular version then.
Thanks for the suggestion. I tried that, but it didn't help. The flashing continues.
Your note about the regular version looks promising, that'll be my final hope.
First, I'll look for other places where multi threading can be disabled. (Setting processor affinity to 1, checking other mods that might have multi core support, and finally trying single core edition of OptiFine.)

Option A worked for me. Gonna see later if option B helps increase FPS any.
