That's because greatwood and silverwood planks are likely still transparent blocks. Fences won't connect to transparent blocks.
OK, I'll bite: Why in the world are these wooden planks marked as transparent blocks?

I did some CraftTweaker scripts for Mystical Agriculture. They fill in a couple of small gaps in MA, and also let you make or duplicate not only vanilla plants, but the blocks, plants and wood from Quark and Biomes O'Plenty. Also spawn eggs for most vanilla mobs! The scripts are here on Github.
Primal charm cant be absorbed during infusion crafting. I tried it with Wand Recharge Pedestal, and Amulet and Ring of Runic Shielding. Essentia is absorbed, and then all the items except primal charm are getting absorbed. Infusing altar seems to skip charm and ignore it afterwards like its no longer there. Essentia cost is getting higher too.
I'm using newest version of thaumcraft.
EDIT:
Its bugging out in both Thaumcraft-1.7.2-4.1.1.9.jar and Thaumcraft-1.7.2-4.1.1.10.jar
Okay. I just had a bad crash. When i connected an essentia tube (or any of its kind) to a thaumic restorer (from thaumic tinker), the game crashes. And i could even enter the world. The tube connects, but soon after it's placed and connected, the crash happens.
I'm using the recent thaumcraft of 1.6.4 and the recent for the thaumic tinker. I also turned off the Magical Crops mod cuz i thought it was the issue, but that wasn't the case. As for other mods, i'm using biblocraft, natura, tinker's construct...well, you can see it happening.
I'm not sure of it's conflicting with the mods i'm using, somehow. But thanks to that, i couldn't enter my world at all.
I'm really umpleased with the situation. I really like thaumcraft. It's a great mod, but that kind of issue does not make me happy at all. And i want to use the thaumic restorer.
OK, I'll bite: Why in the world are these wooden planks marked as transparent blocks?
Because they're magical? I donno. Your guess is as good as mine. All I know is that the planks have the properties of a transparent block when the block itself is clearly doesn't look transparent. (No pun intended)
I personally love thaumcraft and everything in it but the past two research mini games have been way to difficult. Also have you played metal slug azanor? cause your profile picture is a gif of an alien from it.
I personally love thaumcraft and everything in it but the past two research mini games have been way to difficult.
If you don't like the research minigame you can set the research to easy mode in the config. This will make it so you don't have to do the minigame anymore. All you do is buy all the research with research points.

Due to my snarky and sarcastic personality I can easily be seen as a jerk. If I've offended you in any way it was likely unintended.
I think we have a very different definition of "recent". Prehaps you updated Thaumcraft (it's 4.1.0g after all) but completely forgot about updating Thaumic tinkerer...
(edit: yeah, i'm tired, i sound snarky, not meant to. What i mean: TT is at version 139... you are quite behind and i suppose the crash is due to this since, unless i'm wrong, version 67 of TT was out BEFORE the essentia tube system changes. And given you were sure of the recentness of your version, i suppose you just "misupdated" something)
(edit 2: Uhm, no 67 was out after the changes, so prehaps it's something else. But still, try to update and see if it gets fixed)
Well...^^; hehe Sorry
I was using the same version from Direwolf's pack. And i completly forgot that the essentia pipes got pretty nerfed (which is why i was using golems with alchemy core)
I just tested it and...well...at least it doesn't crash the game anymore
The Magical Forest and Tainted Biomes are forming with rounded edges. These don't look so bad from the ground, but start to show from the air and look quite obvious on a map. Just wondering if this is intended (from changelog... "and altered my biome spawning rules slightly"). I've noticed the TC biomes are smaller now as well.
I too have been sporadically spawning in my original spawn point, stripped of my inventory and aspects. Everything else in the world is in place, but starting the game up is starting to feel like a game of roulette on losing my gear and progress every time. I have Optifine and Forge 10 (.1053), playing 1.7.2, should knowing all of that prove useful.
When you say spawning, do you mean respawing after death, or just when you log in? What other mods do you have installed apart from TC and baubles?
Not sure if this has been brought up before, a search hasn't turned up anything: Gathering Golems interact oddly with BuildCraft pipes.
We have a Magic Crops coal farm, which golems are harvesting, replanting, and placing coal essence into a chest where a BuildCraft pipe pipes it off into a crazy system I've designed. Every once in a while, the gathering golem will seem to "chase" the coal essence inside of the pipe. It seems like he can see it and wants to pick it up, as if it's a floating item. I blocked off his access to the majority of the pipe system, and he will eventually get stuck just staring at the pipe (which is now actually empty because the piece of coal essence he started chasing is long gone).
I could easily replace the golems with items from other mods, but I really really don't want to. I love my little golem guys and have decked them out with tophats and whatnot. But when they get stuck it causes the entire system to grind to a hault which (due to how the rest of it works) causes a lot of problems. And I'm the only one that knows how to solve those problems. Ick.
I have played Thaumcraft 4.1.0g extensively over the last week or two. It's a fantastic mod, and I'm really enjoying it!
I have some suggestions for changes. I think these are still relevant to 4.1.1, although I have not yet upgraded.
- It would be nice if the Axe of the Stream did not destroy Pure nodes in Silverwood trees. This mis-feature of the Axe has had me almost in tears… when chopping down a tree near a Silverwood-with-node and later seeing the wisp droppings
- Right next to Infusion Enchanting, could we please have Infusion Unenchanting. This chapter of the Thaumonomicon would contain a complete set of enchantments with identical ingredients to the Infusion Enchantments except they all have Magic Tallow instead of Salis Mundus. Applying an Infusion Unenchantment to an item would remove one level of that enchantment from the item. XP would be taken from the player as if the removed enchantment was being applied. This would allow us to totally customise the enchantments on any item, at the cost of essentia, time and resources.
- I was going to suggest sneaking to disable special movement from Boots of the Traveller, but I see that's in v4.1.1, thank you!
- When releasing a node from a jar, could an empty Warded Jar be dropped?
- The deconstruction table is a real grind. I must have spent four hours in front of my pair of tables burning through sugar cane, arrows and zombie flesh. Generating the research points to buy all the Staff Cores alone took me two hours! Can't something be added to auto-remove the research point once it has generated? Maybe a golem could be assigned to the table, and when it removes the research point, that point is assigned to the user who owns that golem?
- I do love the current research mini game. It rewards knowledge of the aspect hierarchy and feels nicely balanced. I think I'll be setting Hard mode research in future so I can better choose which primal aspects I use to solve the puzzle.
- Placing blocks with the Shovel seems bugged. If I accidentally dig too deep and am facing a 3x3 by 1-deep hole in front of me, why can't I right-click on the centre block to fill the hole back in? The Builder's Wand from Extra Utilities seems to do this just fine, but I've given up trying to place blocks with the Shovel. It might just be me, I'm happy to be educated on this
I'm sure there are other things I have forgotten, I'll post them up too when I remember.
Keep up the great work, Azanor, this mod is absolutely fantastic!

The deconstruction table, as far as I can tell, is intended not so much as a primary method of acquiring research as an emergency back-up for those who've spent all their research points unwisely. So long as you play smart, you shouldn't ever NEED to use it.
EDIT 'CAUSE I FORGOT TO MAKE MY POINT: If it were to acquire some way of automating it, that may lend an unwelcome air of legitimacy to its use as the primary means of acquiring research. It would rather devalue scanning if it were optimal to, say, hook it up to a golem automated netherwart farm, since that supplies all aspects.
So long as you play smart, you shouldn't ever NEED to use it.
I see this claim thrown around a lot, and having just worked right through the research table, I don't believe it.
The deconstruction table was essential for me to generate Aer from reeds early on, and to generate ordo to buy the staff cores.
This for me was the least enjoyable part of the game. Sitting for an hour at a stretch… click click wait… click click wait. BORING is not what the game should be!
And edit to add… yes it would be unfortunate if this became the primary means of generating research points.

Just chiming in to say I agree. There are not enough aspects generated by vanilla + thaumcraft item scanning to unlock all research. Other methods such as the deconstruction table are absolutely necessary, and they are a grind (:

My game crashed and when I went back on I lost all my research, research points, and scanned items. Anyone know how to fix this?
It is happening to me too.
If my game crashes I loose all my inventory and progress (reseach points, researched things in the thaumconomicon).
Sometimes this happens if I log off and on because my computer is old.
Playing in MC 1.7.2
I have forge 1060, optifine 1.7.2_HD_U_D1, NEI, Tinker's Construct and a bundh other mods. (map writer, barrels, caveworld, nether dungeosn, ruins and ironchests)
This does not happens every time I log off, but it seems to happen around 1/4 of the times. It happens every time my game crashes (for whatever reason but most normally because I run out of memory).
Thank you for your work, I love the mod. I would like to be able to play it.

Because they're magical? I donno. Your guess is as good as mine. All I know is that the planks have the properties of a transparent block when the block itself is clearly doesn't look transparent. (No pun intended)
If you don't like the research minigame you can set the research to easy mode in the config. This will make it so you don't have to do the minigame anymore. All you do is buy all the research with research points.
Well...^^; hehe Sorry
I was using the same version from Direwolf's pack. And i completly forgot that the essentia pipes got pretty nerfed (which is why i was using golems with alchemy core)
I just tested it and...well...at least it doesn't crash the game anymore
Thank you so much!!
Running Thaumcraft 4.1.1.10 and Forge 1060.
When you say spawning, do you mean respawing after death, or just when you log in? What other mods do you have installed apart from TC and baubles?
Ick.
KeepOnDigging!
KeepOnDigging.
Just chiming in to say I agree. There are not enough aspects generated by vanilla + thaumcraft item scanning to unlock all research. Other methods such as the deconstruction table are absolutely necessary, and they are a grind (:

Plant Life, Trees, Flowers, Food and Farming! Pam's mods.
That looks like a giant tainted Pacman!
...Right?
