I've been thinking about using CTM for the logs but was leery about it. Reading that section has made me feel confident that I'll get it working with little problem.
You don't mean for making the logs look rotated, do you? Because they just added it in where players actually choose how they are rotated.
I mean, originally, it was cool when people started doing that with CTM, but now that it is in-game, it is pointless. In fact, since users choose how the logs are rotated, it would be a bad thing to try and make CTM do it, as then it take control away from the user.
Although, it would be cool if you could use meta data/damage values to make "corner" textures if that's what you were talking about.
Or a tree trunk/stump texture if you could possible affect how logs look touching dirt?

No, I meant so that each log type has unique 'cut' faces. I read somewhere that you can do that with CTM, so I'm thinking I should make those textures and then figure it out.

You are going to want to use the "random" feature. I actually did that same thing! There is a picture of it in the guide
I had a small idea to use with CTM but I'm not sure if it would work....
You know how if you cut down a jungle tree, which is 2x2 it still looks like just four logs put in a square,I'm wondering if I can make it look like one giant log. I know this is possible(Not sure how, I know it's in the guide, just which type of CTM do I use) But is it possible to make it where if it's more than a 2x2 square it still just looks like logs in a square? Like it'll look like it doesn't have connected textures.

Hey, dude, you need to mention the CTM workaround using Random that allows you to assign new textures to blocks that use the same texture on all sides.

You can do this with any feature of CTM, not just random. All you have to do is specify what each face of the block is going to be, and have the correct tile #'s in the .png file
This technique would come in handy if you wanted to have say... a gold block that the sides are different from the top, or a spawner with different grating on each side.
I can cover techniques or practical applications in the guide too if necessary but I was more thinking the artists brought that to the table

Well many texture packs make each log have a seperate texure for the top/bottom even when its rotated and once they do that they make it loog like a giant log in a 2x2. I know the second things is ctm but how would i go about doing that with the seperate log texturs once ive done that?

Actually, you can change fonts without them by installing them in the .JAR. So, you CAN have different fonts in vanilla.

Also I think you can also specify not only the terrain ID but also the Object ID, so you can have them custom fences and pressure plates.
It's just the trial of figuring out the Object ID for the right object.
