Sorry? It doesn't have an installer, just an extractor. Unzip or unrar (depending on the version you downloaded) the files to a location, such as C:\MCSkin3D\, and then run the .exe.
Is it possible to copy parts from other skins to a new skin? So like a pig arm and a zombie legg or a any kinda a head just saying some random stuff. If its not in the program are you going to ad it? Or did i just explained Part picker?

There seems to be a slight problem. Every time I make a hat and upload the skin, the hat doesn't appear in game. Also when I turn the hat on on the skin in the skinner, and keep the transparency on, I still get a white box for a head.

There's a bug in 1.2 that causes it to crash - to fix it, open the program, and quickly go to Help and disable "Check automatic updates". If you can't, open (or create) settings.ini, and paste this in it:

Good idea, I'll write it down. Keep in mind, you can use View < Visible Parts (or Ctrl+1 to 7) to disable/enable parts.
